The right Thomas Jefferson was referring to is a collective right of the people as a whole. He was not referring to an individual right or the right of a narrow segment of the population.
You are also taking Jefferson's words out of context. At the time the Declaration of Independence was written there were only three ways to deal with tyrants: Appeal to the tyrant to change; Appeal to a higher power to reign in the tyrant; or Armed Rebellion. In the Declaration of Independence Jefferson was justifying resort to armed rebellion because there was no higher power and because appeals to the tyrant had failed. 1800 confirmed that in the American political system there is a fourth option. The people could remove the tyrant using the legal mechanisms available in the system without having to resort to armed rebellion.
