I am not a certified mechanic, but I have learned a LOT over the years with my own cars and taking some coursework in high school and @ NOVA. Owned everything from Chevys, Fords, Cadillacs all the way up to Audis.
The pros tend to use Alldata, mitchell, chilton, or napatracs (feel free to google for those).
As far as the engine...it's up to you- simply do the math and see if the repair would be less than another year of a car note (i.e. total repair, engine and all= 3,000=250/mo car note for 1 year or 125 for 2 years).
IF You think you can get another *2* years out of it with NO transmission problems (that would be another 1000 or so on the rebuild!) or without the body rusting out or needing a MAJOR brake job, having your differential (4x4 parts) go or anything like that- and the truck is sentimental to you- go for it. Otherwise, take your 3k and put it down on a newer truck (maybe a 2-4 year old explorer and upgrade!)
I am in the same boat with my Honda- we're at 165k and the engine purrs like a kitten still (I did my timing belt 2x, at 75k and again at 140k so its good, compression is perfect! NO oil or antifreeze leaks anywhere!)...but the transmission is slipping a *tiny* bit (I can feel it since I am good at diagnosing, but the average driver won't notice).
I can get a junkyard transmission (www.car-part.com is AWESOME for used parts, no I don't work for them!) for ~1200 for one with <50k on it...but KBB for the car is 3,300 in good condition. At this point, I am about to sell it while it is still running. It has NO check engine lights, and ALL service records (just changed the oil, filter, and flushed and refilled the antifreeze last week!). The transmission fluid is still bright red and free of any flakes, I think it is simply age.
So my choice- throw it on the side of the road with a for sale sign on it and any of the amigos or middle eastern shady car dealers will snap it up since I will price it around 2,500 (ONLY problem is the AC doesn't work and I don't feel like spending more on a compressor right now). It's an EX with sunroof with NO mods so any ricer would love it! EVERYTHING is <1 year old, brakes, shocks, muffler, EVERYTHING. They can throw it on their lot and easily get 4k for it! I will take my 2500 and go put it down on a new charger, I've had my eye on one of those...

TL;DR if the repair is going to cost more than 1/2 the value of the car, DITCH IT. GOOD LUCK!!!
